I recall seeing some kind of intrinsic analysis on a house value; given the same total sq footage, what features are positive and what are negative. For example, 3rd floor is the most negative, bedroom count is neutral and bathroom is one of the most positive. cannot google fu that analysis, but it is from Irvine Housing Blog I think?

very good reading...agree 3 story homes are not a good option at all...if you do go down that road, its not so bad if first floor is only garage and no living area

for the same sqft and everything else being the same:
1 story home: +4.3%
3 story home: -3.8%
3 car garage: +5.3%
add a bathroom: +4%
add a room w/o increasing total sqft: ~0%
structure age: -0.6% per year

the analysis is a little outdated; if done today it would need to include driveway. My guess for driveway it will be at least 5% if not more.
